Maybe, but more likely he just didn't care. He had a so-called expert adviser, after all. I think he wanted to do the human sacrifices and the collapsing civilization, so he needed to conflate the Aztecs with the Maya. The Aztecs didn't fall, they were conquered, so their sacrifice-based culture didn't offer a lesson about how villains destroy themselves.
For all we know, Mel was just itching to have the villains in "Apocylpto" seen riding motorcycles and cars with cow (or llama) hide on them, and to find a way to get Tina Turner back into the mix.
